Gradle substitue module not working in IntelliJ 2016

Note, this was working before I updated.

I have a parent gradle project with several java sub projects.  There are dependencies among the sub prorojects so in the parent build.gradle I used dependencySubstitution and substitute module to have the projects depend on each other.  This all works fine in gradle, but in IntelliJ, the dependencies get removed entierly and not replaced with the modules when I import it in IntelliJ.
