For me it only happens when IDEA does an auto restart. If you shut down and start manually, the alloy L&F's came back (at least on Windows they did). If not,make sure the alloy.jar is in the <idea-install-dir>/lib directory. If not, grab it out of the download archive and put it there.If that does not work, I'd say wait until the next EAP and see if the 40550 fix resolved it. What may only happen on auto restart on windows might be happening for all startups on Linux.

I'm using Alloy Acid Theme on Ubuntu 09.04 Linux, and I haven't seen any problem with the theme.
I start IDEA using "idea.sh" script.
The alloy jar is there.
I will wait for the next EAP - hoping for the best..
