The small cross means it's excluded from compilation.
The small bubble, I've never seen.

This brings up a good point that we are probably at the stage where a
good Legend should document all of these in one place for new users of
the 4.0 release.

Small bubble means that the tab is "pinned", I'd guess.

With so many little icons, you'd expect them to have tooltips, wouldn't
you?

Any idea, what the meaning of this red crossed file icons in the project pane is ? (see attached screenshot).

The red crossed icons mean that your java file isn't in your sourcepath.
