Issues when working with two windows for two repo from the same project

I need to work in two Git branches at the same time, so I have two clones of the same Git repository (a Robot Framework project).
But when I do CTRL+CLICK over a Robot keyword on window for Clone 1, IntelliJ opens the code on Clone 2 window.
Also, if I close one of the windows, CTRL+CLICK over any keyword stops working and I have to do Invalidate Cache / Restart to fix.
Another issue happens with CTRL+ALT+ LEFT/RIGHT ARROW to go back and forth within the code, then it keeps switching windows instead of navigating the code in the same window.
Is there any configuration to avoid this?

I'm sorry but I can't attach logs, that would conflict with business security policies.
Is worth opening an issue anyway?
Logs may be needed to investigate it, I don't think it's worth reporting without the logs.
