Why can't I refactor my file?
As you can see here, I cannot rename my file Training set - V2.sql or perform any refactor actions.
I don't understand why this happens sometimes.
Can it be due to the fact that this file lives in a OneDrive folder and the syncing creates bugs in PyCharm?

OneDrive indeed can cause a lot of troubles in PyCharm so we don't recommend using it with your projects.
Does it help if you move the project to another folder?
