Displaying deleted files while browsing repository can be an option, turned off by default.When user turns it on - only then he sees all of them. So normally, it wouldn't bother you.

Ok, but the question is why when IDEA integrates with Tomcat CATALINA_BASE goes to ".IntelliJIdea80" (together with logs) and CATALINA_HOME goes to the actual Tomcat. I can also view the logs in "....

Part of the reason for this special ".IntelliJIdea80" folder is ".IntelliJIdea80\system\tomcat_Unnamed_DBClassifyed9f2a8\*conf*", I suppose.

How can IDEA know that ? If you have "someFile.jsp" referenced absolutely nowhere - web application's user may still call it from the browser, right ?So I think IDEA may only say which JSP files ar...

May be using plugin's groupId and artifactId + reflection you can complete the configs. You see, we're all used to when IDEA completes everything, even if nobody else does it. :)While doing so IDEA...
