You can skip them from the upload/download process, but they can't be excluded from enumeration due to the issue I've posted in the previous message.

Tiago, the project names issue is fixed there too. You can install the EAP build alongside with the current version to check it.

Are you able to set this up for using Composer only without PhpStorm? If you are, there shouldn't be any difficulties to make PhpStorm use it.

I tested this a bit more and found out that if a path does not exist, the Browse button in 2016.2 doesn't work indeed.This issue is not reproducible in 2016.2.1 EAP anymore, so please try upgrading.
