In the Mocha configuration dialog, there is a field "Extra Mocha options". As Elena mentioned, I entered --require ts-node/register there and it resolved this issue.

No. For whatever reason, they assume you want next/previous bookmark only within the current file. I'm sure there are reasons for limiting next/previous to only the current file, but I don't know...

Auto indent block after typing closing brace

I would like the code inside of the block I'm closing to auto-indent when I type the closing brace, as is possible in ReSharper. Is there a way to make this happen in PhpStorm?

How to use the diff tool outside of the IDE?

PHPStorm's diff tool is superb. I would like to use it "standalone" outside of the PHPStorm IDE (for example as TSVN's default diff utility). How can I do this?
