Just tested, and looks like comma in names is interpreted correctly. You just need to specify each username on a new line. This is in IDEA 2016.2.

Just tested in 2016.2 (162.1121) and Diff works fine for me with .eml, though no association in File types. What IDEA version do you use? How exactly do you invoke Diff, from which menu?
