I can see that the EAP supports GitHub as tasks server, but I can't seem to refer to an issue form there. I've tried 123, #123, Project-123 - no luck. The docs don't help much too.

Dimitar, you need to configure your github issue tracker first in Project Settings | Tasks | Servers
I did that and tested the connection - it's fine.
Now how do I create a task from issue in the github tracker?
You can simply try entering part of the issue name. In case that doesn't help, please file a bug and attach your idea.log
Yes, there is an exception, attaching the log and a screenshot.
