USER_HOME vs PROJECT_DIR
I am having commit wars at the moment because my setup has the modules relative to PROJECT_DIR and other people have it relative to USER_HOME.
Is there a setting somewhere to sort this out?

It's possible that "Settings -> Path Variables" can help you.
Create a MODULES_DIR variable pointing to USER_HOME/PROJECT_DIR (or another suitable base directory) according to where the modules are stored.
