Is there a way to filter them or to stop them from been created?
Such files usually appear after CVS update when there were conflicts. In this case IDEA behaves exactly as command line CVS client would and there is no way to disable it as far as I know.
You can try to filter them by specifying appropriate pattern in Settings | General | Ignore Files and Folders.
