Have you tried "File | Invalidate Caches..." ? If not -- try it (your project and all bundled classes will be re-indexed after PhpStorm restarts).
If above will not help: 1) Which version of PhpStorm do you use ? 2) Please provide a more detailed description of the error: a) screenshot which illustrates the error message b) some small code fragment (as a text that can be copy-pasted) so devs can try to reproduce the issue
NOTE: PhpStorm *has* support of MySQLi class and mysqli_* functions.
You know what, I can't even get a new project started. I have a root webapp folder under my apache www folder, And the tool won't let me create a new folder there. It creates a subfolder under my webapp. I've tried creating a new project about 8 times here, trying with a slash, without, a different project name, the path to the www, a path to the webapp folder under the www. Nothing works. Can't seem to be able to add an existing web application as a new project with phpstorm.
BTW, is this thing written in Java? It's really slow to load up and the menus and dialog boxes are sluggish.
You can create a new project as simple as File | Open Directory. Works absolutely fine for local projects. You will have to configure the rest manually though (like Deployment server, etc).
If you still having problems with creating new project you should describe all actions/steps you did in more details (screenshots or even screencasts are very helpful in such situations).

PhpStorm is indeed written in Java.
Ouch. I'll pass on this toy. I need a professional tool.
Good luck.
