Could you please check if the issue is still observed in the latest PyCharm version? Also, please try clearing the cache by going to File | Invalidate Caches with all options toggled.
If it does not help, please create YouTrack ticket and attach the log archive, which can be found under Help | Collect Logs and Diagnostic Data.
