All files/modules are indexed only once. Output folders are not indexed by default. If target folder is configured as output, it will not be indexed.

It's disabled for a reason, see https://code.google.com/p/android/issues/detail?id=59965#c13 .Not sure I understand the second concern. Do you mean that this checkbox doesn't work for you?

Those you see under Defaults node are the template configurations. You can edit them so that all the new configurations of this type you add will start with certain defaults.

It was not clear from the provided snapshot. IDE was displayig some Mac sheet style dialog blocking input (which is normal).
