Project modules duplicated when using symlinks

I have a projects folder in my home folder, which is symlinked to another HDD. When opening projects, the modules are duplicated, one is shown under ~/projects/projectName and another under /path/to/other/disk/projectName. Only the second one is treated as a valid module, the files under the first module are treated as external files. How can I fix that?
