If I remember correctly, Idea5 stored run/debug configurations in the.iws file, so he may loose some settings.

I have the same setup: dual monitor at work, laptop only at home. Ifrequently leave Idea on secondary display, but never had any problem tomove it back to view.I realize that this will not help you.
