Some icons dissapearing after restart

Hi there, I have a strange problem. I'm managing my sidebars and I'm trying to set-up the icons to be always in the layout. However, some of the icons are disappearing, these icons are: Hierarchy, Run, Debug, Find.
I'm setting up the new Layout with Window -> Layouts -> Save changes in current layout. 
Then, after refresh, my sidebar looks like that: 
Do you know what might be the issue?

Shadowinkowal the icons you've listed represent so-called dynamic windows that are tied to certain context and cannot be created independently, even being a part of the saved layout. Hopefully we'll come up with a solution at least for some tool windows here.
